filters does not work once we have opened native query editor , we get above message when we try link filter with the chart

If I understand you correctly that you’re trying to connect a filter to a native or SQL query, your query will need to include a variable so that Metabase knows where to insert the filter value. @maz would adding the documentation link to the UI in this situation somehow be feasible - and simple/quick to do?
