You need to make sure that your MySQL server (which you are to run the Metabase application database) has enough disk space to run correctly.
It is difficult to optimize a database and requires tweaking a lot of parameters. Since you are also using Postgres as a data source, then I guess you know how to run that, so have you considered switching to Postgres as the Metabase application database?
